The shooting happened on Keith Street in Caboolture South, north of Brisbane, about 10.40am.
Detective Inspector Joe Zitney said police, including tactical officers, attended the home as a “wanted person investigation”.
“There was an altercation between a male resident and the police,” he told reporters.
“This led to the presentation and discharge of a police firearm.”
The man was taken to the Royal Brisbane and Women’s Hospital in a critical condition and is likely to undergo surgery.
Zitni said the Ethical Standards Command has engaged the Crime and Corruption Commission to investigate the incident.
The five officers who attended the address are currently being questioned by police, he said.
“The situation is not good at all,” Zitny said.
“It’s a very unpleasant circumstance to be in.
